I haven't found a way to universally disable this, so each user will have to disable this manually if they don't want it. You can find the settings for this in your "User Control Panel" link at the top of the page once logged in.

Once in the user control panel, look on the left hand side for 'Profile Settings'. Click on this, and you'll get some more options - scroll down, and you'll find 'Sound notification on new private messages:' and 'Pop up window on new private messages:' - Check these 'no' and those pop-ups will go away, though you'll still see a notification for private messages when logged in.
